LC-MS proteomics delivers powerful biological insight, but workflows remain expert-dependent and variable. Manual handling, protocol drift and differences in reagents and execution propagate through the whole analysis.

As cohorts grow into the hundreds or thousands of samples, those inconsistencies obscure biological signal and undermine confidence in the conclusions. Questions from the bench

Which sample types can Evokit Digest handle?

Evokit Digest has very broad applicability and handles biofluids, cultured cells and tissue lysates. Every sample type needs to meet the kit’s requirements: maximum 5 µl sample volume, maximum 1 µg protein lysate (reduced, alkylated, DNA-free) and maximum 0.5% SDS.

How many samples can I process at a time?

Up to 384 samples in a single run on Evosep Lupo with Evokit Digest, 1×384 (EV3803). The instrument processes 96, 192 or 384 samples per run, with samples aliquoted into up to four 96-well plates.

Can I run fewer than 96 samples, or save the rest of a kit for later?

The complete Evokit is processed at once — once reagents are pierced and dissolved, stability cannot be controlled over longer periods. You can process fewer than 96 samples, but the instrument will still handle the full plate and consume reagents accordingly. We recommend pooling samples to prepare as many as possible per run.

Can I modify the methods, or use my own kits and protocols?

No. Methods are preset on the instrument, as with Evosep LC systems, and Evosep Lupo is only compatible with Evokits manufactured by Evosep. Likewise, Evokits are not supported on other liquid handlers. This is what allows the performance of the complete workflow to be guaranteed.

What is the lower limit of sample input?

The workflow shows linearity and good quantification down to 8 ng of protein lysate with 30% of the digest loaded on Evotips. It is not intended for high-sensitivity or single-cell applications.

What are the built-in quality controls, and how are they run?

Two complementary controls. The Process Control Digest sample (1 µg K562 in 0.5% SDS) is processed twice per plate in positions A12 and B12 and monitors the full preparation workflow; the proposed LC-MS run order places them as injections 3 and 4. System suitability controls verify LC-MS performance over time. Chromatographic measures determine QC sample quality and can be assessed in real time.

If the digest runs at ambient temperature, will room temperature differences between labs matter?

Digestion efficiency is stable across temperatures and has been tested down to 20 °C. The digestion step itself takes 4 hours.

0.5% SDS seems high for an Evotip — is there a detergent removal step?

Yes. SDS is removed during the workflow and is not loaded onto the Evotip.

Which LC-MS software can the exported sequence list be formatted for?

The .csv output can be formatted for SCIEX, Waters, Thermo, Bruker and Agilent software.

The Evokit Digest already contains K562 QC digest — who needs the Evokit SSC?

The SSC samples inside the Digest kit are analysed alongside the samples prepared with that kit. The standalone SSC kit contains the same sample and is intended for weekly LC-MS maintenance, between projects, and for longitudinal system suitability monitoring across instruments and labs. Loaded Evotips are stable for up to 30 days, so the standalone kit is relevant when a lab runs that many SSCs within a month.

Is depletion of high-abundance proteins included? What about plasma?

No depletion is included in Evokit Digest. There is no dedicated plasma kit at present, but Evokit Digest can be used for neat plasma analysis when the specified starting point is met — for plasma this includes dilution with SDS, reduction and alkylation.

Will PTM enrichment workflows be supported?

The initial Evokit portfolio covers digestion and quality control, with a clear path toward application-specific kits. The ambition is to enable enrichment workflows as well.

Why automate if I don’t run large cohorts?

To reduce hands-on time and increase consistency for every sample. Automation gives the same result each time and, with standardized Evokits, requires no optimisation — alongside built-in traceability, minimal required experience and seamless integration with Evosep LC.
